I am looking to drop my car in Sedalia and ride the Amtrak to Jefferson City and hike back. I have a couple of questions.
1st - What is the preferred location to park in Sedalia? I'm looking at either the Amtrak station or the Katy Depot.
2nd - Stove fuel is on the list of items that is prohibited on Amtrak. Has anyone had any issues with that? I would rather not have to go find it in Jefferson City once I'm there. I considered shipping it to the hotel. Ideas?

You might try calling the tourism center for parking. If you are leaving car for long time it is best to contact the police and tell them where and how long. I am not advising for fuel being carried on Amtrak, but in the 5 or 6 times I have ridden they didn't look in bags.

Bottled gas is an explosion hazard and shouldn't be smuggled on the train. That could delay your trip more than having to visit a store to find some.
