Planning to ride the entire Katy Trail in September. I ride a recumbent bike and my ride partner rides a Cattrike. Neither of us have experience riding on rail trails but are experienced distance riders on the road. That said what is a reasonable estimate for miles per day that we should use to plan our trip?

I think about 80% of what you do on the road on the same bikes with the same load is a pretty fair estimate.

Agree with Doug (80%). The trail takes you down by about 1 to 2 gears. I find, though, that I end up riding further on the Katy in a day, because that is the ONLY thing I am doing that day. I plan my time to visit some of the small towns and shops along the way. Since you are riding a recumbent and Cattrike, be prepared for the dust that a dry trail will kick up. I've seen the plastic shields covered just between trailheads. You don't want to be breathing all that in.

From Boonville to Clinton is somewhat "hilly", as least for a rails-to-trails, so your mileage could be less there. Sedalia is at about the midway point between the two and a good place to spend the night.
