Which segment is the prettiest and why? Which is the most popular and why?

In my opinion, the Pilot Grove to Bluffton (or McKittrick) section is the prettiest. You get to see everything: the rolling shaded hills between Pilot Grove and Boonville; the historic river town of Boonville; crossing the mighty Missouri River; the flood plains to the east of New Franklin; a tunnel in Rocheport; Cooper's Landing in Easley; the quaint town of Hartsburg; and miles of river-next-to-trail scenery the rest of the way.

As for most popular (if you just go by visitors), the St. Charles - Augusta section is by far the leader. On the weekends in the fall, thousands of people head to the wineries and restaurants along the trail. Once you go west of Defiance, you will see far fewer people.

What BB said except from Sedalia to Hermann. The depot in Sedalia is pretty cool and it's a good starting point with safe parking. Amish kids around Clifton City can be fun to talk to. And if you're going to ride to McKittrick you just as well take a turn to Hermann and enjoy the German culture there from the food and beer to some good wine. The Prohibition era wine cellar at Stone Hill is worth a look. Yep, Sedalia to Hermann.

Coming from the east maybe St. Chuck to Augusta (but just because of proximity to St Louis), but from the west Rocheport area has it going on with the tunnel, huge limestone bluffs with petroglyphs, the MO River, B&B's, good food and wine.

I agree with the above but if you are wanting a smaller area The best of the above is Rocheport to Jefferson City
