How many miles per hour or how much time should it take to ride from St. Charles to Augusta and Augusta to Hermann taking it leisurely...stopping and smelling the roses, so to speak?

If are new to the trail, it is crushed rock (chat) that is mostly compacted for a reasonably smooth ride. Thus, you only lose a little speed compared to paved surfaces, but it can be worse if soggy (and with narrower tires).

So, your planned segments would take about 3 and 4 hours of riding time (at my leisurely pace). As for stops to smell the roses, this can be tough to predict. Klondike Park is right by the trail (east of Augusta), and is a nice detour to the overlook on the cliff. There are some other short walking trails along the Katy in this area as well. Otherwise, the main side options might be places to eat and drink, such as the wineries. A good winery trip can sometimes end up at the police station, the hospital, or the wedding altar, so factor in time for that.
